auto filter

I suppose you have a blankl row after 1000 lines. If yes then delete that row and apply autofilter again.

As far as I know the maximum number of different items shown in autofilter is 1000. Therefore deleting balnks will nto help.
If you know what you want to filter by, use the custom option.

I think that you have reached the limit of values that it will display. Once you get that sort of number it makes it hard to use it for record selection anyway! You could add another column to use as a first step to reduce the choices, say an alphabectial list if you are sorting text. Filter for "A"'s first then look at all the words starting "A"

The AutoFilter dropdown only shows the first 1000 unique entries. You can't change that behaviour.
