I have a clinical depth data file in the following matrix format.

I have produced the x-y coordinates on two different sheets, then concatenated the appropriate x- and y- coordinates with the corresponding depth i.e. the "5" would have for example x,y coordinate
-9.5,9.5, the "6" would be -9.5,7.0. This data then goes to a milling machine which requires the data to be in 3 columns (the x and y with the appropriate z).
My method works, but unfortunately my clinical data is never the same size and I end up with rows of cells to delete (hundreds). Is there a way I can manipulate the imported file to be in a 3 column xyz format containing only the data in the matrix?
