Fill handle disappears on large with with VBA

I have quite a large spreadsheet that has VBA code on every page linking back to the summary sheet at the front.

Every other file I work with is fine, but on this one file, when we got to fill down, the options box flashes for a second and then disappears before you can access it. Is there a reason why you can't use the fill down options box with a excel document with multiple macros on or with macro's enabled?

I've doubled checked and the Option on the main program is set to show this on every other file. The issue is purely with these macro enabled files.
