Help please- incomplete query refresh problem

OK, so I work in government and we have these queries that get run every month in order to generate data to update various reports.
Normal procedure has been to just keep reusing last month's to create this month's, but they've been doing that long enough these files were originally created with Excel 2003 and we're currently still on 2007 (tho Office 365 is a few months away).

To shorten the antiquated process, I had created table queries and pivot tables...one would think no problem.

These queries do sometimes spit out 1000 lines, but that's about the limit..never an issue with the old files

So why would I keep having problems with my table queries seemingly not being complete on refresh?
The number of lines may be right, but not all cells within those line populate....and obviously, if I can't count on complete data, the method is useless.
Yes, these queries update from a network database....but so do the old files.

What could be the difference?!
