Is it possible to add custom properties (from data in the excel worksheet) to existing PDF files.
These PDFs have been copied from another location and renamed based on data within the excel worksheet.

Any assistance would be appreciated

Which Excel functions can ignore hidden rows?
The SUBTOTAL and AGGREGATE functions ignore hidden rows. AGGREGATE can also exclude error cells and more.
You would need to have a third-party PDF editor product that offers an API for VBA. Adobe Acrobat Professional has this.
