I know this isn't a progamming related issue, but I have a problem and I'm not able to find the solution online.

If I press ctrl + s instead of saving my file it underlines the text. In Word I was able to go to Options -> Customize ribbon and there was "Keyboard shortcuts" with the "Customize" button ,so I could change them, however in Excel that button isn't there. Is the option not available in Excel? Online I see ctrl+s should be default for saving (like every other program).

Excel Facts

Can a formula spear through sheets?
Use =SUM(January:December!E7) to sum E7 on all of the sheets from January through December
To find the offending add-in, remove all add-ins. Then see if Ctrl-S works. Roll back add-ins one by one and test after each add-in activation
If so, you have some software installed that overrides the Ctrl-S keyboard shortcut. Remove that software and Excel will respond correctly to Ctrl-S again.

Does this happen on ALL Excel files, or just certain workbooks?
If you open a brand new workbook, does it exhibit this behavior?

You may want to check to see if the standard shortcuts have been changed.
See: Customize keyboard shortcuts - Microsoft Support
Yes, it happens in all Excel files. I already checked the link you posted and for Word it worked perfectly, but in Excel I don't have Keyboard shortcuts: Customize (under Customize Ribbon)

The only add-ins I have are Power map and Power Pivot, and this behavior was present before I installed Power Pivot

Somewhere along the way, something or someone made some changes to override the default behavior.

Are you are in office setting with other co-workers?
Do they have the same problem as you?
Do you have a Personal Macros workbook?

I did a search on the internet, and found this article: Keyboard shortcut Ctrl+S does not work in Microsoft Excel 2016.

Note that very last comment. The user's issue was a COM add-in, not an Excel one:
