Is there a command to open a linked workbook during the course of a macro, then hide the workbook, go back to the first, finish running the macro, then unhide the linked book, and close it?
If you already know the filepath and name of the linked workbook, you could try this...

Rather than hiding and unhiding the workbook, this just turns off screen updating so the user doesn't see all the blur of activity. It also reduces the time needed to complete the process.
