Transposing columns of data

I have 2 columns of data - both are over 25,000 rows. I need to subtract the number in A25000 from B1, the number in A25499 from B2 and so on.

I can only transpose rows to columns or vice versa and if I try to auto fill the formula, it won't go in reverse. Please help!

Something like this should work

=B1-INDIRECT("B"&25000-ROW())

Then copy down
