Conditional formatting - delays in applying

I'm stumped with this one, so wondering if anyone has any ideas or has seen this before...

I have a very complicated excel document with 6 workbooks, many Vlookups, many macros driven my radio buttons, a lot of data, etc...
There are many conditions for applying cell colour coding based upon combinations of values etc, but recently the colour coding is not automatically applied. I'm finding I have to run other macros before the conditional formatting is applied.

I've tried different approaches to setting the conditional formatting and even removed everything and re-instated the conditions etc. But still not able to find the problem or resolve the issue.

I'm wondering if there's any relationship to cell protection (i.e. I run macros which unprotect the sheet, then protect again on closure), but not seen this as a problem before. Also wondering if it's just the number of activities within the spreadsheet that is causing delays, but again, I can't see why this should be the case.

What am I overlooking?

Any ideas anyone?
