Auto Filters messing with Formulas

Is there a way that I can use a large spreadsheet with Total Sums at the bottom of it, Auto Filter some of the data (say...per dept) and still have those Sum formulas stay there and just add up the totals for the filtered information. As it is right now, when I do the Auto Filter for one department, the totals at the bottom disappear, but if I take the Auto Filter off my totals come back based on the entire spreadsheet. Can this be done? AutoFilter and keep the Sum Function for only the AutoFiltered data?

It's better to house the SubTotal formulas before the data...
