I have a list of over 999 different sites that my boss wants me to compare to another list....If I put each list into excel would there be a way to compare them against eachother? I need to know which sites are in the first list that arent in the second, Any suggestions? Thanks

Links? Where??
If Excel says you have links but you can't find them, go to Formulas, Name Manager. Look for old links to dead workbooks & delete.

Yes, one way to do it is to use CONDITIONAL FORMATTING to highlight the entries that do/do not have a match.
